Do you have the manual for it? There might be beep codes in it, though these usually refer to bootup beeps.
Are you sure it's not a program in windows that's doing it? Do you have a working sound card in that system? Sometimes if no sound card is present, a program will beep, instead of playing a wav file.

Is there a sound card installed though? It could in fact be a program. Perhaps something like the virus scanner that's done downloading an update or one of the many XP nags poping up or doing something in the background.
Some programs will default to the PC speaker if there's no sound card, or drivers for it. Usually the default windows beep sound will be replaced by a beep in the internel speaker.
Also, when this happen is it when something pops up, or when something happends?

check the ram to see if it is set in the slot or if the connection has become worn and dirty it might need a slight brush with a none static clothe and the slot might need dust blown out of it.
you could also be getting the beeps from the power supply as it might be warning of too much drain when the fan kicks on which might mean the fan is wareing out.
